I've been wearing earplugs since September because my roommate snores. Some mornings I wake up and one or more of my ears are plugged and it takes a while through out the day to completely clear them. If I keep wearing them at night until June, will I damage my ear drums?

You should be ok as long as you keep your ears free of excessive wax build up. The earplugs themselves should not be inserted so far into the ear as to touch the ear drum in any case. As long as you are keeping the earplug off of the eardrum and keep your ears otherwise clean there should be little or no issue, though extended use of earplugs can lead to ear infection.

DSI hit it right on though I would like to add, change your earplugs frequently to avoid grime and dirt entering the ear canal.

I'm not too sure but, make sure you don't shove them in your ears to hard . If they go in too deep and touch your eardrum, your eardrum oughta get damaged.
