I want to upgrade to 2gb from 512mb on my mac mini. I see a lot of 2gb kits for abotu $200. But the apple factory kits are almost twice that. Does it really make a difference? if so why?

I would by my ram from Crucial or Kingston. There may be other good ones, but no need to buy from Apple at inflated prices.
