Boo Radley the unseen, mysterious neighnour's son uses the knothole in the tree to leave gifts for Jem ( the boy) and his sister Scout. This is his only way to connect with them as he keeps himself isolated in the house. Seeing Mr Radley ( father ) fill the hole with cement is like filling in the hole between their two worlds and Jem is sad to lose this link.

Jem cries because the kids had been receiving gifts in the hole and it made for so adventure for them to see what was left there because at the time they didn't know who was leaving it.

It's been years, but isn't because Mr Radley fills it up when he finds out that Boo's been receiving candy from Jem and Scout in it? Or is it vice versa? Boo's leaving stuff for them? One or the other.

I think it was because that hole was Jem's hiding spot where things were kept hidden in the tree.

Boo's father knows Boo has been passing out goodies to Jem and Jem doesn't want that to end, so she crys.
