Should I wear them out? Should I cuff my jeans?

you could...a) cuff your jeans so that they slightly overlap your uggs...b) wear them outside your jeans...c) tuck in your jeans 2 your uggs...(my favorite look which also looks great with dark wash skinny jeans)

I don't know what uggs are, but feel free to stuff lots of uggs and uggs in whatever you want.

it depends what type of jeans
with my skinny jeans i wear them in and i have lond uggs
cuffing jeans looks really cute or wear them with long capris

no, it's not "uncool!" it looks way better than when people wear them outside of their jeans and make their legs look frumpy and their ankles very wide.
