You have to get a certain spell, called Soul Trap.
It's a mysticism spell I believe.

first you get the "Soul trap" spell from the Mages' Guild. Then you can use it as a spell and cast it on a monster and once you kill it you can soul trap it in a soul gem **must have an empty soul gem ((you can usually get those in goblin caves and with traveling merchants))** OR you can enchant a weapon with "soul trap" and once you hit the monster, it becomes soul trapped

theres also a sword its called the Ebony i think. It's in some distant random cave. By killing them with it you trap their souls.
