I am not sure whether they go in the actual paper or at the end after the reference section.

Your school should have a style book that tells you where to include the charts. If not, your prof should have mentioned it. If the prof didn't specify, it's nice to have the tables and charts included in the paper. That way, the charts can be next to the text which references them and the reader doesn't have to flip back and forth to understand what you're writing about.
