either you have a air lock going on or whoever put the heater core in messed up your vent door system.....or your control valve isn,t working.........................try touching the heater hose,s .....[while running]....are they both hot....or just one.....if both are hot..then check vent door.........if only one is warm....check control valve.

You Have An Air Lock If You Can Get To Both Heater Hoses On The Engine Remove Both Leave Them On Heater Core Plug Up Hose Fitting On Engine Hold Both Hoses Up And Pour Anti-Freeze Into One Until Both Hoses Are Full Replace Hoses Onto Engine And Your Problem Will Be Fixed Works Everytime

It sounds like your heater core may be plugged, or you have a clog somewhere else in the system. Have you ever had your cooling system serviced? I woudl check into that, as it cant hurt anything, and it is cheaper than trying to guess at what parts could be bad.

sounds like to me that there is a big bubble in the system...it would appear full until the air circulates all the way out...keep checking the fluid, and make sure that you run the vehicle for more than twenty minutes at a time to get full circulation
