Kyle left with his (fake) parents to save the family he was living with. He found out the man that was stalking him helped him get away from the clinic that he was being held in. Kyle couldn't tell the family he was living with or they would be killed so he made the best of a bad situation and went with them leaving it open for season 2. They haven't started shooting Season 2 yet because I checked on their website but hopefully in summer it will begin. That was one of the shows that I got hooked on and I'll be upset if it doesn't come back.........

if u go to alloftv.net they have kyle XY under sci fi and u can watch it there but i'm not sure if they have the last episode.
