I think the sweetest ones were like the others mentioned, the baseball scene in "The Unnatural," and when he tucked her to sleep in "all things." I found those not so much romantic but just a sign that they were already involved and loved/cared about each other.

The other ones that are more blatant are the end of "Existence," when they macked down after William was born. The most obvious one was in the finale, "The Truth" when they made out in prison and when they hopped into bed together in the last scene.

There were a lot of hints in "Milagro" ("Agent Scully's already in love"), and a few subtle ones in Hollywood A.D.", "Je Souhaite" (she giggles about being relatively happy and glances at him), "Theef", and "Fight Club". You'll know what I am talking about if you watch those. "Arcadia" was pretty cute, where they "pretend" to be a couple and Scully feigns disinterest at Mulder's innuendos. "The Ghosts that Stole Christmas" and "Dreamland I and II" are others with a few hints. Then of course in the movie the fact that he went all the way to Antarctica to save her and to pick up where they left off in the hallway, and when she tricked him into giving her CPR shows that they were pretty into each other.

Other signs - they had keys to each other's apartments, she asked him to father her baby, their constant gazing at one another and close-talking, the list goes on. There were signs throughout the whole series really, too many to list. The scenes in "Triangle" and "Small Potatoes" kind of do not count, like the last poster said, but in a way they do count because it shows two instances where they both demonstrated that they were willing to go there if given the opportunity. The New Year's scene in "Millenium" counts although it was kind of awkward and forced. There were many times in season 8 where she didn't hide her feelings, like when she freaked out in "This is Not Happening" and fell asleep in his bed in "Within". This happened a lot in season 9 too, like when she was emailing him or whenever she would cry about him not being around. Also in "Trust No 1," she did not deny that supersoldier's allegation that she and Mulder slept together one night -- instead she was shocked and angry that she had been spied on.

Aside from the blatant ones I mentioned above, I thought there were a lot of signs from the first episode through the last, but you will have to watch them all to notice them because there are way too many to list.

Season 7, episode 5, "Millennium" Crossover with Chris Carter's Millennium concludes the saga of Frank Black. Mulder and Scully's first real romantic kiss tales place on the eve of the year 2000.

Yeah the baseball scene at the end of the Unnatural was one of the best.
They had several suggestive moments. The first was when they almost kissed in small potatoes, but that doesn't really count since technically it was not Mulder...
There was the almost kiss in the movie, the stage kiss (that's what it looked like) in Triangle, the holiday kiss in Millenium (lame), the first "real" kiss was after William was born, but I don't remember the name of the episode. Then when they kissed in the finale it was crazy!

Just ask any shipper...we live and die by these moments.

There are to many to list. ^_^
My favorite would have to be the scene in “All Thing” when Mulder is talking to Scully and she falls asleep then he covers her up. That was so cute.
Also the baseball scene in “The Unnatural”.

At the end of the "movie" Fox was ready to seduce her.
