Didn't even bother looking it up, but I think it goes back a few centuries to the arguments in England about whether do something like revoking the Church of England's official status as the state church. Disestablishmentarians would be people pushing for that, so antidisestablishmentarianism would be the movement led by people opposing that, i.e., pushing for keeping the Church in its current status.

Establishmenttarianism means sort of "down with" the establishment. Add a Dis and its fools who are against those who are down with the establishment. Add an anti and its fools who dont like those fools. Makes the medicine go down.
