What is the scientific explanation for this feeling? What is actually happening inside your body? Is this feeling even in your actual stomach?

Butterflies" in your stomach are actually caused by two little glands sitting on top of your kidneys. These glands are called the adrenal (uh-DREE-nul) glands. When you're frightened or angry, they produce large amounts of a chemical called epinephrine (ep-uh-NEF-rin). This causes your heartbeat and breathing rate to increase.

This is probably not a correct answer but its a theory based on some fact. Usually, butterflies occur when a person is anxious or nervous, like right before a test or right before your first kiss. When a person is anxious their sympathetic system is ignited, increasing respiration, blood pressure, energy, heart rate, etc. but while some bodily processes increase, the blood in the stomach is shunted so most of the blood flow can enter the muscles to give it energy in case the body needs to flee (anxiety often produces what's called a "fight or flight" response). I think butterflies in the stomach refers to cut-off of blood supply from the stomach into the other systems of the body and the person literally can feel this change of blood flow in his/her abdomen. Just a supposition.
