I was a contractor for three months and then hired on permanently. I have now been with the company for a total of 13 months. When I update my resume, do I put that I worked for the contracting company for 3 months and my current company for 10 months? Or do I say that I've been with my current company 13 months and notate it started as a contract-to-hire in parentheses? Or do I completely leave off the contractor information? Even though this is a common circumstance for many, I can't find a standard protocol of how to indicate this on a resume.

You can put them as separate employment, but for the name of the company, list yourself as independent contractor. For the decription enter the name of the company that hired you as permanent. For the next employment entry, list the company name, job description that you were accepted as an employee. This is something that looks good on a resume, a contractor that worked out well enough to for the company to take the risk of having them as an employee.

I think it is important to indicate all the experience you have acquired especially if the next job you plan on applying to is in the same field. When you put on your resume, your potential employee will see that you were good enough that your current employer wanted to keep you. I think that you should include both, if it was under a different job title, it would be easy to distiguish that you worked for the first 3 months as a contractor and then the last 10 months as a regular employee. If it was under the same job title, you may have to put it together and this may have to be something you highlight in your accomplishments or cover letter.

It sounds like a selling point to me. You were so good working for them as a contractor that they hired you to work for them on a permanent basis. I would put down the 13 months and somewhere tell them that you started for this company as a contractor and etc etc.
