It is always best to leave all of the vents opened when possible. Most duct systems are designed for balanced air flow. Closing vents upstairs isn't necessarily going to give you more heat where you want it, and could negatively affect the efficiency of your heater.

Not necessarily bad, but if the upstairs vents are closed, the downstairs vents work harder--wam air rises and the warm air from downstairs will travel upstairs, making it cooler downstairs and the furnace kicks on and circulates the air more often. If you have a door to close off the upstairs, it will stay cool, or cold,depending on the outside temp, and the downstairs vents will only heat the downstairs and the furnace will kick on only when the downstairs temp requires it to.

Closing vents could also cause premature failure of the heat exchanger on a fuel burning furnace or cause fusible links to fail on an electric furnace since the air flow is shut down so much.
