Becauses when the disk is reading files it is actively collecting them from many parts of the disk, physically moving around to pick them up. It's the sound of mechanical hardware at work.

Hard disks look a lot like cd's inside. Only it's magnetic like a floppy. And same thing happens with floppies, they make weird sounds. So HD is kind of like a big floppy, it searches free space to write data on.
If that happens all the time, I would suggest Defragmenting your HD. Defragmentation moves your files around on the disk, of course they stay in the same folder, etc. After defragmentation, you hard disk will work faster because now it won't have to search for free space anymore, defragmenter already put all the files on one side and the free space on the other.
If you have Windows, go to Start, All Programs, Accessories, System Tools, Disk Defragmenter. Then choose your disk and click Defragment. Please note though, you need at least 15% of free space on your disk.
If you have Linux, you should now how it's done.
And I have no clue how to do it on Macs.

If it starts getting louder and louder you might want to consider backing up your files. My HD woke me from my sleep, luckily had backups of my file, had to get a new one in the morning.
