We apply it to the centres of mass of both bodies and it works perfectly for orbital movement. In essence, if you divide the Moon and Earth into small particles and then integrate the gravitational influences, you get roughly the same. The difference concerns higher order forces, tidal for example.

Earth, Moon all are made of particles and the bodies which have both centre of mass and centre of gravity will obey Newton's Law of Gravitation.

Newton did not state the law of gravitation "only for particles." The equation is general-it applies to any mass, regardless of size.
