In Tokyo, several major tourist sites:
East Imperial Gardens, very nice garden that you can walk around for several hours taking in the sights, a short walk from Tokyo Station
Akihabara, Electric town, on sunday they close the main street most of the day, and budding actresses and singers perform in the middle of the street to adoring crowds, this is also the electronics shopping district where video games, anime, music, and manga rule, akihabara station on JR loop line
Ginza, High class shopping area, Didn't hit there myself.
Shinjuku, home of the busiest station in Japan at rush hour, great for people watching, tons of shops, major hub station.
Tokyo Tower, its like the eiffel tower in Paris, but in Japan
Asakusa Shrine Huge shrine, if you are hitting the Tower, you can take the water taxi from a nearby park to the shrine, makes for a good day's outing.
Harajuku, a fashion center, on sundays tons of teenagers dress up in their various styles and strut around Yoyogi park nearby, a great photo op.
This is just a short list of some of the things I did while there or visited on my trip, I also went down to Osaka for a week and had a blast down there, including osaka castle, spending a whole day at spa world and the like.

Kyoto and Nara are good if you want to get a good look at ancient Japan and if you truly love breathtaking scenery. Don't miss Kinkakuji (the golden temple: YES, LITERALLY GOLDEN!) in Kyoto. Near Tokyo, there is Kamakura and Nikko. Karuizawa up in the Japan Alps is a place where you get a feeling of being in the Alps of Europe while still being in Japan. If you love food, go to Dotonbori in Osaka, especially the area called Kuidaore, which means "Eat Till You Drop". This is one of the few spots in the world where you can stop on the street and see nothing but restaurants for blocks in both directions. The entire world's cuisine is represented all on this one riverbank street.

I guess you could say the most popular tourist site would be Kyoto, but I would recommend Kanazawa. If you want modern, then I guess you could goto Tokyo or Osaka.

Well Tokyo Disney is there. I've been there and it is different. There are also gardens, zoos.......plenty to do. And you'll also be in awe so that makes it even more enjoyable.
