Yes, you do it via iTunes. You need to edit/preferences/iPod (only works with iPod connected) set the iPod to manual vs the default of automatically sync with iTunes.

Then click on the iPod in the list of sources on the left side of your iTunes window. You will see all the songs on your iPod on the right side of the window. Now you can delete individual songs. You must "eject" the iPod manually if you use the manual setting.
