I formatted my c drive which had win 98 on it. I rebooted with the 98 SE Cd-Rom in the tray. The setup was going all by itself just like normal, than the disc quit reading and it froze up. Now when I reboot, it says "Invalid System Disc" whether the CD is in the tray or not. I at least want to restore the PC back to normal if the 98 SE install wont work. Any suggestions??

There at least two possibilities. One, Windows 98 is an older operating system and chances are you've had the system CD laying around for a very long time. It could be damaged, in which case you could get another one. I could be dirty and cleaning it may help. The other possibility is a dirty CD reader. You could get it cleaned and try again. There is the obvious question about why you want such a dated OS, but I presume you have a very good reason.

If you have a floppy drive (I assume you do given an older computer) you could boot froma floppy into DOS and try running a utility to cleanup your harddrive that way.
