What's the best way to get from downtown Chicago to Warrensville, IL using public transit?

The Metra Burlington Northern Train line which goes out of Union Station is the place to start. Instead of going to Naperville you should take it to the Route 59 Train stop. You are closer to Warrenville and there are cabs which you can take. Warrenville is about a 5 minute drive depending on where you need to go.

I have never heard of Warrensville, but if you meant Warrenville:

You can take the Metra train (from "Union" Station in Chicago) to the Downtown Naperville station and call a cab to get to Warrenville. It's the nest town to the north, but there is no train directly to Warrenville.

If you're looking at using JUST public transit, your options are very limited. In addition to getting a cab from Route 59 station, there are a very limited number of Pace buses (routes 676, 713, and 781) that provide rush hour only service between wither the Naperville or Wheaton Metra stations and office parks in Warrenville. You can see http://www.pacebus.com for more information and a trip planner.

If you do not own a car, may I suggest ZipCar - its a car sharing program that lets you rent a car by the hour. Gas and insurance are included. Pick up a car downtown and drive out to Warrenville.

(Reason I suggest this is that it may be difficult to get around in Warrenville without a car)
