The unwanted molecule is not the DNA. You wouldn't use restriction enzymes in a DNA extraction. For that matter, EDTA does not break up cells.

You need some form of soap or detergent to break up membranes, and you need either protease or phenol/chloroform or anionic columns to separate the DNA from unwanted proteins and cellular debris.
