It implies shortfalling on more than one front. For example, if a student handed in an assignment on a totally irrelevant topic, it was handwritten instead of typed, and it was incomplete to boot, his teacher might say "Your work was a day late, and a dollar short".... it failed to meet the grade on several fronts.

its not a very good saying for the modern day, It was from like 100 years ago when a doller was worth much more.It means If you dont pay up on time your gonna have to pay interest.
