Go to a janitorial supply store and purchase an odor eliminator product. Follow the directions and mist through out the house. Eliminators remove the odor instead of masking it like air fresheners. You might also consider having the carpets professionally cleaned and tell them you have an odor problem, and they have odor eliminators, deodorizers and bacteria killers that will help with the smell in the carpet as well as kill any germs that are still there, possibly from urine

As the parent of five large inside dogs, I am very familiar with all types of doggie odors. Febreeze is nothing more than a temporary fix.
As another answer indicated, I would first have the carpet professionally cleaned. If that doesn't solve the problem, you'll probably need to get rid of the carpet & pad. Once you've pulled it up, clean the sub-floor with a water/bleach solution. Then roll a coat of paint onto the plywood, after the bleach solution has dried.

Is the smell sort of like a wet dog? The smell might be in the carpeting? If it is, perhaps shampoo the carpets. I can't think of anything else a dog could leave its smell on... just where it was sleeping on the floor?
If the smell is more like urine - that will be harder to remove.
Because if the dogs were left to go to the bathroom in the house, the urine etc. might have seeped right into the actual floors.
....more information about the problem needed..... ??

Open the windows to let it air out. Then clean everything (walls, floors, steam clean carpets) with Odoban. It is available at Sam's Club. We use this to clean everything at the grooming shop where I work. You can buy a gallon, which you dilute, for about ten dollars. It will last a while, too.

Vinegar neutralizes urine. You can clean with vinegar water. Yes, vinegar smells strong but it dissipates. When it dries, the vinegar smell is gone and hopefully the urine smell too.

If you have already pulled up the carpet try painting the walls.
but it does sound like it has soaked the mat.
we had to rip up our carpet...paint the floor underneath it AND paint the walls...not good is it? sorry I don't have better news
