So what would be the best way to organize them by team ?
by dates ?
By brand ?
by player ?
I have no clue.

Sort them according to the card company, the series, the card numbers, then the inserts. That way will be easier for you to check card values from magazines like Beckett, Tuff Stuff, etc. If you plan to sell all your baseball cards, then sell the entire lot. Don't let the dealer pick the best ones or you'll be left with commons that'll be difficult to sell later. And please don't use rubber band to hold your cards together.

I would think that you should start with Card Brand first. Topps, etc... Then by year of the card. Then by player.
You could probably take the cards to a reliable vendor for advise.

I allways sorted by team then broke that down into age of the card seemed to work well
