Electrophoresis is specifically separation of molecules on the basis of charge (# of charges on the surface of each molecule). The molecules may be proteins or nucleic acids which will use different separaton matricies (acrylamide verses agarose) but the principle for both is the same. Although the mass of the molecule does have some impact on the molecules migration profile, the major factor is CHARGE.

electrophoresis is used to separate compounds based on size and/or charge. usually dna but it can be used to separate proteins. you insert your sample on one end of the gel, for example enzyme digested dna, then turn on the machine. a current is generated which pulls the dna towards an electrode at the other end of the gel. the smaller fragments travel farther faster so after 45 minutes or so your fragments are separated. then you can look at the gel under UV light and see where the dna is.
