All of the things you metioned. When a conventional bomb explodes whats left is atoms, molecules, electrons and energy in the form of heat and light.
With a nuclear explosions all kinds of stuff is produced. Neutrons, protons, electrons, anti electrons, neutrinos and a lot of energy in the form of heat, light, gamma rays and a few other.

Conventional bombs harness the energy released from some type of chemical reaction when they explode. There is some substance inside which reacts in such a way to release a great deal of energy. But it is still just a chemical reaction...it still has a "reactants" side and a "products" side of the equation. The reaction still produces some chemical compound when it is done. Furthermore, the bomb shell casing which originally surrounded it does not just disappear either. Although the bomb may be blown to bits after detonation, all the materials that originally made up the bomb are still around somewhere (in tiny, tiny little pieces) in one form or another. The materials don’t get blow apart all the way to the level of sub atomic particles.

In atomic bombs, when you are actually relying on subatomic particles in the detonation process, still, (for the most part), you will get whole atoms in the end...just these atoms are not the same as your original atoms, but you might have some extra neutrons flying around in the end due to the fission process and you will 'loose' some of the mass to energy.

It depends on the angle and magnitude of the blast. It most cases energy is left.
