Its hard to say because they wrote so many timeless classics.
Most serious commentators believe that their influence and popularity will last much longer than the much more hyped Beatles and in this I would agree.
My favourite? Whichever one of their tracks I am listening to at the time!

I dunno...there were a bunch of good ones. Hard to pick just one. But mostly I like the lesser known ones like Cecilia, Dangling Conversation, Fakin it, At the Zoo... you know, stuff like that.
But maybe I prefer Simon's solo ones. i.e. Kodachrome, Me & Julio, One-trick Pony, Graceland, etc.

mine would have to be Hazy Shade of Winter just for the words and melody, its really cool.
At The Zoo is also a pretty groovy track, very good melody and lyrics. great people, just swell...
