She is an alien race and supposedly one of the last (if not the last) of her kind.

Like it has already been said here, she was a mutant child from mutant parents.
Her parents disguised herself as a space alien, since mutants are considered to be low class people by the society of Earth, so by having an alien status they hoped she would be more successful than if she has a mutant status.
They wrote the note to the orphanage using a dead alien language that no one on Earth understand, in the hope that the orphanage will think that she was an alien.
While she was raised in the orphanage and by the orphanage, her mutant parents from time to time secretly helped and raised her.

Leela is a mutant - at first she thought she was an alien, not knowing where she came from. All she knew was that she was an orphan, found on the steps of an orphanage with a note in strange symbols. In one episode, she was led to believe that she and another being (who was actually a shapechanger) were the last of their kind, but she found out the truth of him soon enough. As it turns out, Leela is really from Earth, she is a mutant, her parents are both mutants, and they live in the toxic ruins of Old New York, where the population is almost entirely mutants. She still visits them from time to time, just to get to know them.
