This is a good question. I have thought about this myself and a I waffle back and forth:
1. A soldier hiding in enemy territory and given shelter from the war.
2. Jesus hiding from his persecutors before his crucifixion ("crown of thorns", "I bargained for salvation and they gave me a lethal dose").
3. Someone who gives you shelter from the trials of Life.

I personally think that "Shelter From the Storm" (1974) is his own response to his "It's a Hard Rain's A-gonna Fall" (1963). I guess Dylan has his own image (or definition) of the "hard rain" and "storm."

I think he is referring to the storm as something that is in the making,as in a storm is brewing,something evil lies ahead.I think he is asking for help to get through difficult times
