Dont use sandpaper! I am a stained glass designer publisher and designer for major bevel studios in the US, sandpaper will scratch the panel all to hell!
Some studio might have a compound to buff it out. Inland has a scratch removing paste but it is only for tiny scratches. Some have like a jewellers rouge that they can use. Clear Laquer is not a good idea it will only smudge.
There may be no way at all to seal the glass, sometimes with old windows that is part of the charm!

You can rub the scratches very carefully with very fine sandpaper,then spray the panes with a glass varnish spray.I think the best thing to do to be sure, is to consult a glass specialist.

I would suggest asking at a stained glass studio. There may be a chemical coating that will seal your glass and accent your piece.
