If you mean microsofts iritating security center warning baloons
go into services and set security center to disabled.
WARNING
Make sure you have both Up to date firewall and anti virus First.

Go into control panel, then administrative Tools, click on services, scroll down until you get to messenger, click on this disable and apply. This feature of windows can be used by various companies to scare you into downloading their products, which offen once downloaded can actually put spyware on your computer.

if it's saying some thing like critical system error then you need to run your anti-spyware and anti-virus if that does'nt work then download a program called smitfraud.com then run your pc in safe mode and then run smitfraud follow all the steps in the program and it'll get rid of it for you good luck

Unless its a genuine Windows alert, your pc is infected with spyware.
You may need to switch off System Restore as back up files may be hiding in there, and it will just restore itself. Go to Start - programs - accessories - system tools - system restore.
Run your anti virus and anti spyware in Safe Mode. To get into Safe Mode repeatedly press the F8 key after the bios screen loads but before Windows loads. You'll know if you made it because the screen will be at 800 x 600 and your pc will be slow.
Then beef up your security. Its easier to prevent malware getting on to your sytem in the first place rather than trying to remove it. All the following programs are free for home use;
You need to install one firewall.
The Windows firewall doesn't stop malware on your pc from dialling out.
