1)go to Upper Zora River after you beat Lakebed Temple. you have to pay (like 20 rupees or so) to get the boat. the door is kinda hidden in the wall. its' on the same side as the howling stone.

2)I think you can only get the reel rod when you're fishing in the boat. That's the only place I ever saw it and I finished the game

3)before you get the boat, walk over to the bridge (just keep circling you'll see it) read the sign that says no littering. I did this in the spring (the trees are in pink bloom and petals are falling off of them) face away from the big part of the fishing hole and aim towards the rock wall, standing about in the middle of the bridge. fish there and you can get the bottle. might take a couple tries though. supposedly you can get the sinking lure there too. but I never caught it.
You can fish almost anywhere where there is water. (obviously not in the spirit springs) I caught the Hylian Loach in the Zora's graveyard.

1) It took me a while to find the fishing spot myself. Warp tp upper zora's river and search for a door in the rocky wall. This door leads to othe fishing spot. Head into the house and talk to the clerk. It costs 20 rupees to fish but there's no time limit.

2) To my knowledge, you only get this particular fishing rod in the fishing spot. You can't take it with you on your quest.

3) There's aparently an empty bottle in the fishing area, but I haven't found it yet.
