A friend of mine asked me the same question a few years ago, he wanted to put a photo and a doll at his niece's headstone.
I helped him make a flat, see-through container with plexiglass and silicone.
Basically, we cut pieces of plexiglass(from the hardware store) and formed a box, held it together with some tape, then sealed all around with silicone clear adhesive(like what they use on aquariums), then took off the tape and finished sealing it.
I thinks it's been about 7 years now, and the doll still looks new inside, and the picture is undamaged. Worked great!
If visibility is not important, the suggested Tupperware is a great idea!

Well, if this is going to buried and or left outside for a long time I would suggest a layered effect.
By that I mean use more than one container. Something air tight such as one of those "space bags" they advertise on tv. Air and moisture are your enemy and this would be the best way to keep them both out.
If you don't want to put that much into it get a large heavy plastic bag, wrap the flag and certificate in it, flatten it and get as much air out of the bag as possible then seal the bag with heavy duty tape. Then place it in a solid or semi solid air tight container like a tupperware/rubbermaid type container. You could even tape the edges of the lid.
If you are burying this just remember that if the container is larger than the flag the weight of the dirt may make the container collapse and thus cause the lid to pop open. Pack the container with some paper to give it a more "solid" feel.

I think tupperware is your most economical answer but you could also go to a second hand store and look for a ceramic crock with a lid. You could seal the lid once everything was in it, with wax from a lit candle that you drip onto the seam around the entire top. Or, you could use good old duct tape to seal it from light and moisture...

If he wants to bury it as for a ceremony,then get a large enough PVC pipe and a cap for both ends.Take the flag and diploma,put in a Ziploc bag.then wrap the bag with newspaper.Put into the pipe and seal with the blue pipe sealer,then bury...Hope this is what you wanted......
