Nekhen served for sometime as the capital of Upper Egypt and was dedicated to the falcon god Horus; however, the city was later supplanted in importance by Edfu. (Link 1)

The patron goddess of the Ancient Upper Egypt was Nekhbet and its capital was Nekhen (Hierakonpolis). (Link 2)

Upper Egypt is a narrow strip of land that extends from the cataract boundaries of modern-day Aswan to the area south of modern-day Cairo. It is full of steep cliffs and desert land. Historically, Upper Egypt's land was more isolated from activities to the north. From around 800 BC to 525 BC, this area was ruled by the High Priestess of Amon (often, this position were held by the same woman). The patron goddess of the Ancient Upper Egypt was Nekhbet and its capital Nekhen (Hierakonpolis).

I heard it was Thebes - and this is also in Wikipedia - It says it was the capital of the fourth nome of ancient egypt. Apparently each part was divided up into districts or nomes. In some books I read they always named Thebes as the capital, or the place where the pharoah lived.
