A molecule is a combination of 2 or more atoms. So CO2 is a molecule. O2 is a molecule too. Carbon, and oxygen are atoms.
In the molecule CO2 there is one carbon and two oxygen atoms.

I think what you are saying is that in nature oxygen tends to bind with itself causing O2. Which is an oxygen molecule.

as I understand it water is comprised of 1 molecule hydrogen, with 2 oxygen molecules riding along side.

I assume that you are referring to the equation for photosynthesis where for each molecule of CO2 taken in one molecole of O2 is generated and released. Thanks for the O2 plant-life!
