1st - punctuation.
2nd - compound sentence.

There is a punctuation error in your main question, no periods at the end of your choices, which has two number 3's and your last question in improperly worded.

1 is right. They should be:
Harriet Beecher Stowes' famous novel, Uncle Tom's Cabin, had caused agner in both...

People in the urban areas were forced to endure harsh conditions, due to overcrowding, but people in the rural areas had few modern conveniences.

This reads much better.

If you typed it correctly, there is a misused apostrophe. It should be "Harriet Beecher Stowe's," since her last name was Stowe.

Pronoun use sounds fine.
Punctuation - could use commas before and after "due to overcrowding" for clarity, but it is grammatically correct.
Subject and verb agree.
