Is there a device to slow down the vibration of molecules using microwaves rather than making them vibrate faster? Is this what they call Flash Freezing or is that just another form of the regular refridgeration process?

The short answer is no. There's no known way to penetrate into a material and unexcite molecules. There are a number of rapid cooling methods, but they all work pretty much the same way - heat is drawn out of the material from the surface.
