The question sounds like not very advanced, so "atoms" is my best guess.

Anyway, if they want ONE name from you (and I'm guessing "the" name means exactly one name) then it should be atoms. There is no single lower (or higher) level of organisation that "makes up all things": noble gases like helium, for example, don't have proper molecules; neither do metals or ionic crystals. At a subatomic level, there are several particles, including our usual protons, neutrons and electrons as well as a whole bunch of rarer, not so easily detectable or less stable members of the subatomic club, and even some (but not all) subatomic particles can be subdivided into quarks or whatever other fancy physical concepts. No single one of them makes up everything - you are not composed solely of electrons/protons/gluons/kappa mesons.

(On a side-note, it's not even true that atoms make up all things. Under the extreme temperature and pressure of the inside of stars, for example, atoms lose their electrons and become ions or even free nuclei. In neutron stars, even stranger things can happen to matter, though the wikipedia article about them says that no one really knows exactly what are those strange things. And heaven knows what makes up black holes, though I'd bet it's NOT atoms.)

molecules are the smallest particle of a compound (a mix of different elements) such as water. Molecules are made up of 1 or more atoms (in water 2 hydrogen atoms and an oxygen, H2O).

For a long time atoms were thought to be the smallest unit of matter, however it has been found that atoms are made up of subatomic particles called electrons, protons and neutrons, however these do not normally exist on their own.

I would guess that your teacher either means atoms or molecules.

umm well would that be atoms? Since atoms are the building blocks of life. I guess it depends on the difficulty of your class, atoms is the general answer but if your doing physics or more advanced work you get into quarks and positrons and all that (i don't really know much about them, not trying to sound like i'm a genius)

Molecules are made of atoms
Atoms are made of
Electrons (thought to be elementary - not made of smaller particles)
Protons and neutrons, which are further made up of quarks (up and down).
There are other quarks and exotic species, and some are found in nature - zillions of neutrinos are streaming through your body at this very moment. Muons bombard the upper atmosphere. Positrons (anti-electrons) are a radiation product. Photons are what light and other electromagnetic radiation is composed of.

Atoms>Protons Electrons and Neutrons. The most fundamental particle is the quark though, depends how in depth you want to go.

Protons (positively charged) and neutrons (no charge) make up the nucleus of an atom. The nucleus is surrounded by electrons (negatively charged).

This is what makes up matter - atoms.

Mixtures and compounds are made of Atoms.

The three parts of an atom are each made up of quarks and leptons but this is getting rather complicated.
