Does the combination of microwaving and the towel's contamination somehow infuse bad bad things into my dinner? What chemicals would that be, and what are their effects on my health?

The manufacturer of the paper towel has to prove to the FDA that the product is safe. In fact, you probably could cook the paper towel in your soup and eat it without too many ill effects, other than the physical blockage in your digestive tract.

not really. the chemicals used in making paper are mostly removed during the process. those that remain are in such little concentration they aren't going to do much.

I would say its more likely the container you are cooking it in would leach substances into your dinner or that the food would already contain carcinogens.
