Even new houses settle. Could be a floor joist, floor board is loose, or the nail has moved which leads to creaking everytime you step on it or it wasn't done right in the first place. Even smallest things can make anything in house creak. Only real problem I have with it is when your trying to be quiet and it sounds like the whole town hear you go by.

The nails holding the boards together loosen their grip over time giving a space for the boards to move. The creaking noise comes from the loose wood rubbing against the nails

I'll bet your in a cold climate area and if so that's your reason, the cold temps causing contracting and expanding
