The Reel Inn on Pacific Coast Highway (PCH) in Malibu is wonderful. You walk up to the counter and order your fish any way you'd like, and they have fantastic sides.
Also, I know it's not what you mean by "seafood restaurant," but Matsuhisa (sushi) is one of the best restaurants in the United States. It's a budget-buster, though.

The Inn at the Tides in Bodega Bay, CA. The seafood is so fresh it's practically plucked right out of the ocean. It's a nice place, you can dine while watching sea lions and the shrimp boats come in. It's all seafood. It's amazing. I had the best crab cakes of my life there.
