96.3 degrees axillary, rectal or with an ear or temporal thermometer? How many times did you repeat the temperature? That is a very low temp but babies cool off quickly if they are unwrapped.
Are you sure the newborn has diarrhea, that would be unusual, breastfed babies normally have very loose yellow seedy stools, formula fed babies more solid but still fairly loose yellowish brown stools. Need more info to discern whether this is normal or if the baby needs to see a physician.

You should go to the doctor as that temp is VERY low. A normal rectal temp will be around 99 degrees. With the diarhea and the low temp it sounds like perhaps he is becomming dehydrated and needs an IV. Go to the doc.

If your newborn is breastfeeding then all soiled diapers will look like diarrhea
The fact that your baby has temperature (if the baby is under 3 months) take him to the doctor right away.

Seek advice from your doctor, not Yahoo! Answers, when it comes to the health of a new born.
