The singer feels like he had an epiphony of sorts and is apologising for what he's done.

When he says that "I'm right, I swear I'm right, swear I knew it all along" he is trying to make fun of himself to prove that he understands and empathizes with his lovers standpoint.

When he says "I am flawed, but am cleaning up so well" he is admitting that he's become objective about himself and understands the lovers standpoint and is working on the parts of him that he's just realized need to be dealt with, but is (without directly saying) that he wants another chance.

"I am seeing in me now the things you swore you saw yourself" is his way of apologising without actually saying "i'm sorry" because the words "I'm sorry" seem too cheap in his desperation to make the lover realize that that he really understands the lover now.

The verses are to support his apology.

This is all IMHO, of course. Great song (wether or not EMO is your thing) and a great band name ('cause we all know that we've had a "dashboard confessional".

Vindicated means to defend oneself. To be set free (that's archaic though). to maintain, to justify.

the song is from the the spider-man 2 soundtrack. I don't know if it was specifically written for the film and if it inspired it or not....

It was written for the spiderman movie. But it's just about letting go of all your setbacks and being yourself.
