I am trying to connect the front panel pins, and the diagram is a little vague. There is a letter S on one side of each connector. do those go in a specific spot? Does the polarity matter? I figured the S is the main, and the blank is ground...is that correct??

Yes, the side with the mark indicates the power (+) wire. My antec case had an arrow on the power side for the case wires.

Does the board look anything like this? There's a pdf manual which should sort out all bar speakers/audio. I have manuals for my mobo's and frankly I'm not tempted to tamper with the audio just to get the front panel audio working! Have you tried looking at the connectors with a magnifying glass. There is sometimes a (very abbreviated) label. The 2x5 or 2x6 pin connector will be at the opposite corner to the keyboard connector - it is unlikely to be obscured by a large bright coloured piece of plastic... Good Luck!
