what are they made up of?, it cant just be energy, because energy has no mass.

We know that proton and neutrons are made of quarks. This has been proven many times over the last 30 or so years. There are three quarks to each proton and neutron. Electrons are a special case since they are considered a fundamental particle of nature. Nobody has succeeded in breaking them apart or divining a theoretical formula under which they would be composed of some other parts.

In quantum mechanics an electron is a negative charge probability field. Electrons have been assigned to the family of subatomic particles called leptons. According to wikipedia other leptons include the muon and the tau.
An electron has both energy and particle properties. This duality is referred to as the wave/particle duality of nature and has lots of very cool, very non-intuitive characteristics. (Look up the double slit experiment.)

It is theorized by some that at some microscopic level we will eventually find the elementary particle(s) behind all matter, that is a very small particle which when stopped is entirely energy and has no rest mass.

Electrons are made up of of muon and tau neutrinos. But then one would say "what are muon's and tau's made up of?" and even an edycated scientist would ask, "why do they pair up in higher masses?" the answer is that they rely on negitive atomic mass for perpetuation. electrons are only charges (positive or negative). Protons and Nuetrons are made up of whatever element you are dealing with i.e. copper iron hydrogen etc.
