Take the Air Train From JFK to Jamaica Station- end of the line <10 minutes
Take the Long Island rail road LIRR to NY Penn Station- but tickets before you get on the train or there will be surcharge
At Penn find Amtrak and take it into Philly

Fastest (if you live not far from JFK) is an airplane. There are several direct flights to Philadelphia. I do not know if this is the best? Maybe better would be a limo?

Try "Dave's Best Limo" service out of Philadelphia. They run shuttles that may be cheaper than the alternatives, probably more direct.

If you're going to Philadelphia there's no other way into it... if you want to get there fast you take an airplane.
