Sometimes it is to hide that you are crying. But I have found that it happens more often when you are thinking of past memories such as just before going to sleep. When people cry loudly its usually because of events that have happened in real time or a great tragedy such as someone dying. But crying silently is usually over things that you wish you had done different, or when you were at your happiest and wanting to be there again. It's a special type of crying. And every time you do it, it means you care and that you are humane.

I cry silently when
*I am at a movie and get really choked up
*I don't want to show I'm upset
*I am angry
