Are you sure the warning messages aren't just advertisments or popups on certain websites?
Sometimes when you go on websites they may have ads or popups, claiming that your computer is infected, when really it is not, and all that website wants to do is MAKE your computer become infected by hoping you will click on that banner/popup.

If they arent adds, then make sure you do a full system scan, if nothing comes up then it's probably ads you're seeing.

You need one firewall, one anti virus, at least one anti spyware, a spyware blocker and an anti adware. And try running them in Safe Mode.
If your pop up blocker is on you shouldn't be getting any pop ups! MAke sure you have Active X switched off if you're using IE7 (look at tools - internet options and check your advanced settings), and switch to Firefox for general web browsing. Add the AdBlock plug in to speed up browsing.

You may need to switch off System Restore as back up files may be hiding in there, and it will just restore itself. Go to Start - programs - accessories - system tools - system restore.
Run your anti virus and anti spyware in Safe Mode. To get into Safe Mode repeatedly press the F8 key after the bios screen loads but before Windows loads. You'll know if you made it because the screen will be at 800 x 600 and your pc will be slow.

Then beef up your security. Its easier to prevent malware getting on to your sytem in the first place rather than trying to remove it. All the following programs are free for home use;

You need to install one firewall.
The Windows firewall doesn't stop malware on your pc from dialling out.
