The six year old could probably handle the MGM Studios, but I doubt the 3 year old will get anything out of it. The only GREAT thing at MGM beside the movie stuff is a car race ride that will blow your mind!
Animal Kingdom is MUCH better than Disney markets it to be. It is for young and old... as in you could take someone who's 80 and they'll love it! It is very leisurely and not as packed at the other theme parks. I suggest you go there in between the busier parks (Magic Kingdom & Epcot) to break up the hectic, overwhelming feeling you will all be having from those parks. I haven't been there in a few years but here are the highlights I remember:
A Dinosaur free play area - much like a large, natural play structure with swinging bridges, dirt digging area and more. Your kids will want to be here for an hour or so. There's McDonald's style restaurant here too.
The back in time Dinosaur ride is height restricted but take your 6 year old on it if you think he can handle it. DO NOT miss this ride! It's like Indiana Jones in Disneyland but with Dinosaurs - lots of animatronics & visual effects. My 6 years would go on this ride - but probably only once. It's okay as far sensitivity to motion sickness but is pretty high on the stimulation overload for the little ones. It is dark, full of surprises, has sudden flashes of lights and swirls you around a bit.
Kali River Rapids - FUN for everyone but may be height restricted for the 3 year old. I can gaurantee that your 6 year old will LOVE this ride!
Tough to be a Bug Show is the best 3-D you'll ever see but my son could only go once and was terrified to go back. I had to leave when we tried it a second time. I took him when he was 3 though and he LOVED it. I think it was too real for him at 6. You decide if you kids can handle that one.
The zoo tram/ride is better than most highly acclaimed zoos. Very relaxing but interesting. I saw a baby Hippo there! I remember the tram more than I do the rest of the park!
The food is better at this theme park than the others (exluding Paradise Island of course!) but I still recommend bringing your own snacks. Food can be mediocre at all Disney parks, is always expensive and takes FOREVER to get. That was my problem during my last visit. When kids are hungry, they need to eat ASAP (as you know...) and waiting 75 minutes for a burrito was not fun. Paying $9 for it was worse! You may think it sounds cheap, but bring PB&J sandwiches & rent a locker to stick them in. You'll be surprised how many people tell you they wish they had done that. There are lots of fruit snacks available there.

If it is just between the two parks, I would say the MGM, but you can't really go wrong with either one. Animal Kingdom is a little smaller, but most of the attractions are for kids 6 and up. MGM has not only a bunch of attractions younger kids will like, like Bear in the Big Blue house show, Muppets 3-D adventure, Indiana Jones stunt show, Star Tours (if they are Star Wars fans), Bug's Life playground are all pretty good. The Great Movie ride has a few scary parts, but I took my kids on it at the same age and they were o.k. If you have the opportunity, eat at either the Sci-Fi diner, or I think it is called the Brown Derby. It is a buffet that is reasonably priced and Minnie and Goofy are usually there visiting tables. It is a pretty well kept secret.

Definitely Animal Kingdom. The Disney Studios has some fun attractions, but it is the only Disney World park which can be seen in less than a day. And the Studio's rides are more geared for older kids, so there wouldn't be a whole lot for your 6 or 3 year olds to do (with the exception of Playhouse Disney Live on Stage and the Honey I shrunk the Kids movie play set).
Animal Kingdom has a ton of great attractions for everyone! Take your kids to the boneyard, located in Dinoland. There, they can dig for dinosaur fossils! Be sure to see the Festival of the Lion King Show and the new Finding Nemo the Musical Show. Mickey's Jammin Jungle Parade is the best Disney World parade - in my opinion. You can all go on the Kali River Rapids (wear ponchos if you don't want to get wet!), and can enjoy the park's main attraction: The Kilimanjaro Safari!

Animal Kingdom would be the better choice of the 2 parks you named. However, Animal Kingdom is large and requires a lot of walking. Even though this wasn't included in the choices, why not a day at Magic Kingdom instead. A day at the Magic Kiongdom, even if it is an "second day: there, is truly magical for the wee folk.

I was just there over Christmas with my 14, 11, and 6 year old daughters. The Animal Kingdom is the choice of all of them for the park that they want to return to on our next visit. We all loved both parks but the MGM stuff is really not as exciting for younger kids as exotic animals and basci midway rides are in the Animal Kingdom.
Personally, I don't think you can go wrong at either park.

Really depends on the kids, we went to Disney last summer with my then 8, 5, and 4 year olds....Animal Kingdom was great...had breakfast with Donald....they liked MGM other than the fact that some of the shows are kinda scary (mine don't do 3D well) so if your kids don't have nightmares over Scooby Doo and the such than either park would be fun!

Dinosaur (It's rough, and scares children.)
Festival of Lion King Show is good.
Safari Ride
Rapids Ride (Water)
Nemo Show
Triceratops Spin (Dinosaurs go up and down in a circle)
Pochantos show
I doubt they could do these:
Primieval Whirl (Roller Coaster--I don't think so??)
Expedition Everest (Roller Coaster--I don't think they would??)
I would pick MGM for your children.

Definately Animal Kingdom!! There is only one roller coaster that they could not ride but everything else is definately kid friendly. Also many kids love animals especially like giraffes & lions. I suggest going on the safari ride...it is really fun. MGM is also nice. If you can get a park hopper pass then that would be the best but if you have to choose Animal Kingdom.
