One of the questions this question leaves open, which Superman and which Aquaman are we talking about here?
Some examples:
Pre- Infinite Crisis:
Superman of the main comic continuity would be at a disadvantage to Aquaman because his Waterbearer hand that has replaced his cybernetic harpoon hand has magical properties, which is a weakness of Superman. Therefore the battle would be very evenly matched and if fought in the water, Superman would be at a greater disadvantage. Aquaman may also be able to keep Superman off guard and out matched by using his Telepathy against him (Aquaman can do more than just talk to fish with that power.)
Post Infinite Crisis:
The new Aquaman is too young and inexperienced when it comes to his powers. He would not be able to stand up to Superman and does not have all of the same powers. If this battle was on land, Aquaman of Sword of Atlantis would not be able to breathe after a short period of time, and would fall from just that.
Animated:
In the Justice League Universe, Superman is at times shown to be able to be beaten by Earth metahumans. Aquaman is very ruthless in this world, and may be able to take on Superman for a lengthy battle.
All of these above do not take into account that Aquaman could easily have a chunk of Kryptonite, external magical power, or taking on Superman who is at less than full power under a Yellow Sun. If any of these other factors were put into play, Superman would be at a higher disadvantage.

I have to disagree with those who say it would be no contest. I'm not saying that he would win, but Aquaman is no weakling. Here's why:
In an old issue of Justice League (70's) Superman was in Atlantis and they started pumping water into this dome at such a high rate that it approached the water pressure of Krypton. Effectively, his super strength was all directed at resisting the water pressure, and he had little extra left with which to fight the Atlanteans. His thought balloons went "I only have the strength of a normal man-- so, as a normal man, I'll fight!"
So, theoretically, if Superman could be taken down to the Challenger Deep, where the pressure is over 16,000 pounds per square inch, he would have to resist being crushed by the pressure, while Aquaman has a different metabolism and is used to those pessures. He does not need to worry about being crushed, because the pressure is equalized inside his body.
(I still think Superman would win, but--- AQUAMAN IS NOT A WIMP!)

Ok I am going to answer this question with as little reason behind it as possible as to not bore the readers.
The answer would be Superman. It would not matter whether they were in or out of the water. Yes Aquaman does have an advantage on Superman IN the water but that advantage only deals with his speed and his ability to communicate with all matters of sea life. Superman always has his super strength, his speed, his um...invulnerability. SO what would happen if the two of them harpooned each other in the water? I believe Superman would break the harpoon and Aquaman would be penetrated. The only way Aquaman would win is if he had green Kryptonite to keep Superman at bay.

I have to agree with Lady D. Superman could simply grab Aquaman, fly him out of the ocean into outer space..game over.
Ok, in a fair fight, Superman for the same reasons the Lady D pointed out.

In the water or out, I'd say Superman, since Supes could throw Aquaman hard enough to project him into space.

Depends on where they fight. If it is out side water, then superman. In side, aquaman will get the *** out of superman.
