That is an incredibly difficult comparison. I love them both, but they are so different.
The Blue Man Group has such a driving energy. The pantomime work of the Blue Men is incredible and the music is amazing.
Wicked, however, is one of the most clever book musicals to come out in years. The music is moving (especially Defying Gravity), the characters interesting, and the plot (with its intelligent building on Baum's original Oz stories) is compelling.
If I had to choose one, I would go see Wicked. Plot wins for me.

Wait...those are two totally different things. Wicked is musical theatre. Blue Man Group is more a rock concert. Both are EXCELLENT in their own genres.

Wicked, was fantastic. i kind of hated the blue man group. it just felt so pointless. go see wicked, you will love it.
